The solution seems to be this: when you highlight the drive to format in Disk Utility on a Mac, you have to make sure you highlight the whole drive, instead of just the primary partition. Having the data have to go through more controllers can slow it down, and it's harder to keep track of when you have an extra thing flopping around out of your PC.
